Place it in your code depending on where you want to show them. It is difficult to say exactly where since you didn't tell us where you want to show the ads.

Are you looking to integrate Amazon Affiliate Program ads or Amazon PPC ads?? This is very straight forward, You need to copy the html java script code from the Amazon Affiliate account and paste to your website.
If your website is running in wordpress or other CMS platforms, then there are plugins to help you!
