I am trying to understand the purpose and differences between File Catalog, Site Catalog, Publisher, can someone explain?

It is really up to you. Those modules are pretty similar, but you are the one who can use them for various purposes, change their names and functions.
Site catalog can be used to add and display links to various sites. File catalog can be used to upload and download files. Publisher can be used for posting various articles.

How do i change the name of the "file catalog" to Downloads or similar? smile

To change the name of the File Catalogue got to;

Control Panel > Settings > Substitution of Default Phrases > Module Names
